I can't really say either if there is anything wrong. I see what you are saying about the thinner stem at the base.
Dilute hydrogen peroxide does work. 1 part 3% h2o2 plus 2 parts water. Small spray bottle. Spray the entire top of the media and the seedlings around the base. Label the spray bottle and keep it in the fridge.

What does that do?

It is a way to try to kill fungus if present. So if you have some mild damping off going on, it may bring some help.

Regarding the yellowing bottom leaves. Are you sticking a toothpick or something down a inch or two into your cups before you water to see if the soil is moist or dry? The soil should be dry before you water. Too much love can be as bad as not enough.

No. But I will begin to do that. How long should I wait to water after it being dry?

Sorry, to kill the pythium, etal that can cause damping off. I like to spray it as a preventative too.

Bottom two leaves? Aren't they just the cotyledons getting read to drop?

Probably but I just think people often water too much. You want to water as soon as the top inch or two has mainly dried out, at least that seems to work well for me.

I was watering when I felt the weight of the container to be significantly lighter after watering

You're probably watering fine then. James' comment is on the mark. I always like to see people follow-up on stuff, please let us know how the plant does.

I just saw this thread and agree that it may be due to over-watering. I had a few pepper plants that were thinner at the bottom of the stem. I moved them to a larger solo cup, buried them deep, and now they look happy and healthy. This might help you as well?

Right you are on both counts. I have done my share of overwatering....
