I guess to answer your original question though is yes you can remove the affected leaves stems. Any time I have pinched out bottom stems on a pepper I have noticed they will tend to set many new ones and end up much bushier.

Here is pics of one of my Big Burtha Peppers you should be able to see the wind damage and also where I had previously pinched out the bottom stems and how they are setting new ones
